So I was having an overheating problem (or so I thought) so today in the pissing rain I went out to get a new cpu fan and some new thermal paste.

Got home set it all up started playing league of legends, for the first 16 mins my pc was running fine, not going above 38-40 degrees on cpu and G card. and getting 270-300 fps. on the 16 minute mark BOOM 40 fps out of nowhere massive lag spikes and fps becomes unplayable. Any pointers into whats going on with my rig would be verrrrry much appreciated

Check your RAM and VRAM usage, there may have been a memory leak which fills all ram and makes the game unplayable, happens to me in Watch Dogs. Monitor memory using the task manager and MSI afterburner for VRAM usage. Does this happen in any other games?

How did you remove the old thermal paste? Did you do it properly with isopropyl alcohol? Apply only a small amount on the CPU (either spreading a thin even layer or using the "rice grain method")? What cpu cooler are you using?
