Installing Windows with USB from back USB ports?

Hey guys, so I will be installing Windows 8.1 Pro from a USB stick. It has been formatted and all I need is to buy the code from Microsoft. Due to motherboard and case compatibility (MSI h81m-p33 has no USB 3.0 headers while Corsair 100r only has USB 3.0 cable/wire for motherboard), I can only use the back USB ports on the motherboard. Can I just use the USB ports on the back of the PC to install windows? I am looking to buy the adapter needed to use the USB 3.0 ports on the front as USB 2.0 ports, but due to budget issues with me and my parents (yes I'm high school without a job and only paid for $200 out of the total $600 used), I cannot let them buy anything more for my PC since they have gratefully spent enough already. At least not right now, I'll just pay for it myself since I used all my money already.

Anyways, basically, I just wanted to know if I can just use the back USB ports to clean install Windows from a USB stick.
