Is a 2x4 pin the same as an 8 pin CPU Power cord?

My motherboard is a Gigabyte GA-H97-Gaming 3, PSU is an XFX TS 550W, and my Case is a Rosewill Challenger. I have my build extremely neat but i can not find a way to hide my CPU 8 pin because it is to short and my Case does not have a hole in the back around where the i/o shield is. I was things of maybe going under the motherboard with it and come out at the top lest where the I/O shield is and connect it, will that hurt my motherboard? But i was wondering will my 2X4 pin connector work the same as my 8 pin? Because my 2X4 pin is much longer so i may be able to do more with. The 8pin PCIE power plug and the ATX12V/EPS12 power plug have inverted pinout. The PCIE pinout also has slightly different keying.

Although very similar in appearance and as silly as it might be to have to different plugs that serve almost exactly the same purpose, namely delivering loads of 12V-only power, the two plugs are not interchangeable.

I never mentioned i was going to do anything with the PCI-E i am talking about the 2X4 pin and the 8 pin, i was asking does it affect the cpu or are they the same?

SO they both output the same power? My 4 plus 4 pin is longer than my 8 pin. I can not reach my motherboard with the 8 pin but i can with thee 4 plus 4 pin perfectly, So i should just use the 4 plus 4 pin?

I hate to revive this old topic but i just got an MSI 990fxa gaming and i have a 2 x 4 psu. The manual confused me it shows i should put only one 4 pin on the right side? Or should i put both 4 pins in ?

If your PSU has a 4+4 ATX12V/EPS12V connector and your motherboard has a 8 pins connector, you snap the 4+4 pins together and plug that in the 8 pins connector. 4+4 plugs should be designed in such a way that they fit together only one way and can only fit in the 8 pins connector one way as well.

The general rule for standard connectors used in the standard way: Fits together? Works together.
