Is it bad to use a mechanical HDD on AHCI mode instead of ATA?

I have a Western Digital Scorpio Blue 2.5 inch HDD (WDC WD2500BEVT-22A23T0 ATA)

It is my current HDD in my main desktop pc. It has been frequently defragged and cleaned using disk cleanup, but sometimes the drive hits a bad spot where the HDD LED on the front of my case is constantly on for like 1 min, and the pc doesn't load anything. If you do Ctrl + Alt + Del to pull up task manager, you will be waiting for a good min till the hdd clears whatever it's doing and then it will pull it up, or any other program you clicked. Could this be that the drive doesn't like AHCI mode because it's mechanical or not. Because I heard it's vice-versa for SSD's. SSD's like AHCI mode and they don't like ATA mode.

I'm also thinking I might have some bad sectors, I'm going to pop in Hard Drive Regenerator soon and see what's going on.
