Is it ok to have a cooling fan on the side panel, because my CPU is below the side panel. I think the side panel is for the CPU fan to release air. So if i have a cooling fan on the side panel, there will be 2 fans. One the CPU cooler, other the cooling fan(intake fan) on side panel

Yes thats fine, I have a similar setup in my HAF 922, except the fan blows air directly at the cooler. Do you have a top fan to suck air out of the case? or one in the back? This is ideal if you want good air flow: one in the front, side, back and top. You can also have a bottom fan, but in my case at least, this will suck up a lot of dust from the floor :p

Really? I feel like the CPU fan is pulling air out (exhausting) from the side panel , if i have a intake fan in the side panel, will it be a issue ? Intaking and exhausting from one place ?

So the cpu cooler isn't positioned to blow air out the back or the top?

Yes, thats because you feel a slight breeze from the air that should be pushed in. Which direction is your cpu fan set to blow air?
