Are you sure you've isolated it to be from the pump? The GPU is quite close to the CPU block/cooler and could easily be the other guy. The way that you've oriented the cooler may be what's causing it. It sounds like an air bubble in your loop has lodged itself in the pump/cold plate chamber and is brushing against the impeller. Try and remove the radiator from the bottom of your case and orient the radiator to be above the cpu block. If the sound is yet persistent then it may very well be the impeller is brushing against the pump housing. If the latter happens you should contact NZXT and if within warranty period initiate an RMA.

Your system is also dusty, might want to clean it up with a 1" wide painters brush as well as compressed...
