Is my system performing as it should?

I noted here that my 980 should be producing an average framerate of 90 for far cry 3http://www.tomshardware.com/reviews/nvidia-geforce-gtx-980-970-maxwell,3941-10.html , but from fraps benchmarking myself it seems to be performing at an average of 64 on ultra settings with 4xAA and SSBAO.

I'm on 8GB RAM with an intel 4590, and my 980 is a zotac amp!.

For Far Cry 3 , sorry. How would I find out my in game usages?

Well, for FC3, that's with the High settings, not ultra.
And you'd use a software like MSI Afterburner to display GPU/CPU usages/temps in game with it's OSD.
