I am looking for motherboards that have replaced all the connections with usb, sata and hdmi. SSD card slot
is optional and don't need pci.

After reading answers, I have clarified my goals with this board. I don't need anything but:
1. cpu (chips other than the RPI ARM)
2. NIC
3. Usb port or port(s)
4. No SATA
5. No IDE
6. No graphics processing
7. RAM (1 gig+)
8. SSD for longer term storage

Sorry to be so vague at first. I am thinking my way thru this. Essentially, I am looking at making MPI modules from
legacy CPU's

Solution
Your request sounds like something the Intel NUC, Gigabyte Brix or a Zotac Zbox would fulfill. They are complete units rather than just motherboards.

Thanks.
Is there a source for the motheboards as opposed to boxes?
Are there any motherboards that sacrifice the sata connector as well?

You are getting REALLY deep into embedded territory. Raspberry Pi type thing. What OS are your targeting. I think your OS will steer your choices.

As usual, vague questions are a problem. I should have indicated that I would boot
from usb or ssd on the motherboard. . I am interested in raspberry pi simple boards
with about the same level of capability for different cpu chips.

I think I can implement mpi (message passing interface) on any os available since most support c
and there are c libraries available. Any os that will run on a meg of memory and 8gig of disk would be ok.

Again, I should have added an nic as part of the motherboard. Right, I don't need hdmi, sata. But I'm looking for boards with other cpu chips, especially legacy chips. And how difficult it would be to design a RPi like board using other chips. Is it possible to start with the RPi board and alter it to use other chips?
And, again, thanks. I am feeling my way thru this question.

There are other architectures than ARM (most popular - x86, PowerPC, MIPS), but I see no reason making your life more miserable by designing your own board around any of these processors.

On x86 - look at Intel Edison board, you can do a lot with it. It has WiFi only, though.
