Is there a problem if I have mini motherboard with small VRM Heatsink with High end GPU?

No worries, VRM on the motherboard often warm up a little but they only tend to get given proper heat sinks if the board is for overclocking and has features that are likely to put more stress and heat through the VRM anyway.

To give you an idea I have a 3570k overclocked @ 4.5ghz. The motherboard VRM heatsinks are only lukewarm.

Put it this way, hot or not you are more likely to replace the board before they die due to heat, long as you are not putting it in a stuffy cupboard with no air circulation etc.
In 11 years of repairing PC's I have yet to see a VRM failure unless the owner has done some insane voltage tweaks.

Ok nice my CPU is 3570 non K on Turbo 3.8 I touched the VRM heatsink and it is pretty hot(that was after I ran Ungine Heaven benchmark). Ty for reply.
