If so, you would be better off with a strong skylake I3 like the i3-6320 @3.9 which will cost less than a i5-6400 @2.7

And, I agree that Seasonic 450-550w would be a better psu.

On quality, I think I would spend a bit more for a 240gb Samsung evo.

It's not worth paying $40 for 0.2Ghz.
The i3-6100 will perform the same as the i5-6400, because it's core is 1Ghz stronger.
About the boost clock, turbo boost can't be fully utilized if you're using more than one core.
About the SSD, I didn't see the 850 EVO on the PCPartPicker list, and I thought it's price jumped for some reason, it is definitely a better choice.
My build is better than Icaraeus's build, because:
H170 motherboard, meaning 2 more memory slots.
16GB of RAM
SSD is much faster than HDD, granted gives you less storage.
His GPU performs a little better in some games(10 FPS difference), but in the high frames - I'm talking over 100, which doesn't really matter.

Windows task manager will spread out the activity of a single threaded app over the available cores.
I imagine you are seeing 25% utilization across all 4 threads.

And, I would agree that a $125 i3-6100 is a very good choice on a limited budget.
