Question Is this a motherboard or a hard disk beep?

Asus have released a number of board under the ROG Maximus Formula badge, which one do you have? To answer your thread's question, that sound is coming from one of your 5 HDD's. Might be a good idea to isolate the source of the sound from those HDD's and backup data from the drive that's emitting that noise.

I'm leaning towards the HDD that has the OS installed on it.

It is the rog maximus formula x.

The problem is that the sound persists even after changing the HDD involved, the one you are listening to is a new HDD almost never used.

Is it possible that the problem is related to the cables or the MB?

Has it been truly established to be a problem yet? It sounds like rather normal head seeks to me, but it's been quite a while since I've used spinners.

Run a de-frag, of course. Also run scan disk and check for bad sectors...it will take a LONG time quite possibly, just leave it overnight. And use something like Crystal DiskInfo to look at smart data to determine if any sectors have been locked out (uncorrectable sector count) due to errors.
