Any one have been deal with these kind of system before? I do have a spare itx MSI gtx 1070. I was hoping to upgrade the PSU and put the graphics card in, but seems impossible.

The screws should be in the back of the computer just like an ATX. Dell uses a metal tab in the top of the case to hang the PSU. With the screws out ,slide the PSU forward. The tab can be ffolded flat to clear the new PSU. In workstations I've had to cut the side of the tab a little with a hacksaw blade so it will fold in, but Optiplexes I've just pried it down flat with a screwdriver. If you get the PSU out this will make sense.
The MTs can use aftermarket PSUs. I see an i7-6700K running there. The Dell BIOS won't allow overclocking. But Throttlestop 8.xx will unlock multiplier, and Voltage in Windows and save settings. This is unconfirmed for your combination.
I started thread about this at TPU, and the TS developer tracks it so you're not completely on your own if you try this.

You can click the link in my sig. to see how it worked on my 10 year old Dell Dimension E520.

I am still super wondering how did these hardware fit in the small box

I tried to get a new PSU to it, seems there's some metal plate on the way, does not seems to be easy to take out tho. (cant find screws)
YEs I am sure itx graphics would fit, my msi 1070 itx should fix too. so only PSU is the problem now.
