Hello.

Suppose the Player A is in possession of the Jinxed Choker with 2 counters
at the beginning of his turn. During his upkeep if he boomerangs it I assume
he won't take any damage. Is this correct?

Jinxed Choker
=============
At the end of your turn, target opponent gains control of Jinxed Choker
and puts a charge counter on it.
At the beginning of your upkeep, Jinxed Choker deals damage to you equal
to the number of charge counters on it.
3 : Put a charge counter on Jinxed Choker or remove one from it.

No. The "At the beginning of your upkeep" will trigger and the effect
will be on stack, so Player A will take damage. Player A should have
boomerang it before the end of turn of Jinxed Choker's previous controler.

Nope.

,----
| Jinxed Choker {3} Artifact
| At the end of your turn, target opponent gains control of Jinxed
| Choker and puts a charge counter on it.
| At the beginning of your upkeep, Jinxed Choker deals damage to you
| equal to the number of charge counters on it.
| {3}: Put a charge counter on Jinxed Choker or remove one from it.
`----

As Player A's upkeep starts, the second triggered ability on the
Choker goes on the stack. It will resolve later, regardless of what
happens to its source.

,----[ Magic Comp. Rules (http://www.wizards.com/magic/comprules) ]
| 402.6. Once activated or triggered, an ability exists independently
| of its source as an ability on the stack. Destruction or removal of
| the source after that time won't affect the ability. Note that some
| abilities cause a source to do something (for example, "Prodigal
| Sorcerer deals 1 damage to target creature or player") rather than
| the ability doing anything directly. In these cases, any activated
| or triggered ability that references information about the source
| will check that information when the ability resolves, or will use
| the source's last known information if it's no longer in play.
`----

If the Choker is gone at the time that the ability resolves, it uses
Last Known Information to see how many charge counters were on it at
the time it was in play, and to make the Source As It Most Recently
Existed deal damage to you.

A better plan would have been for Player A to Boomerang it at the end
of Player B's turn.

If that's all he does, then no, that's not correct.

Jinxed Choker 3 Artifact
At the end of your turn, target opponent gains control of ~ and puts a charge
counter on it. / At the beginning of your upkeep, ~ deals damage to you equal
to the number of charge counters on it. / 3: Put a charge counter on ~ or
remove one from it.

You can't play ANY spell or ability, in your turn, before upkeep has already
started; by the time A can cast the Boomerang, the triggered "at the beginning
of A's upkeep" ability has already triggered and gone on the stack. When it
resolves, if the Choker is in play, it'll count the charge counters on it and
deal that much damage to A. If the Choker is NOT in play then, the effect will
ask how many counters the Choker had on it as it LEFT play.

To take no damage, A has to either
a) remoev two charge counters from the Choker, before its ability resolves
b) prevent the damage somehow
or
c) counter the triggered ability so that it doesn't get to resolve.
If he lets it resolve, and the Choker, when last seen in play, had two charge
counters on it? A is getting dealt 2 damage.
