Loading a Game for first time/after a break takes extremely long time

Hey All, so I've been seeing this issue for the past month now where if I restart my computer or take a break from playing a game, it will take minutes just to boot it up and load a save or what-not for any kind of game. However, after the first time it loads, it runs fast and loads in seconds on subsequent start-ups of the game. I'm trying to determine what the cause of this is - CPU/Hard-Drive/RAM/etc. I've already done multiple defrags and I've watched the performance monitor/task manager to try and figure out what's going on to no avail.

I do notice when a game is loading up for the first time, it takes a while for everything to load into Memory it seems. Also, during the slow load times, Memory usage is only around 30% and CPU is between 50-80%.

Windows 7 Pro
AMD FX-4170 Quad-Core
GTX 660 SC
1 TB Seagate HD (260 GB Free)
850W Thermaltake PSU
16 GB RAM
 
Exactly what hard drive do you have. The hybrid type runs usually at 5400 RPM, but puts anything you open frequently onto the SSD storage inside, so if you play a game often, it would be moved to the SSD, but it most likely gets moved to the HDD if you don't play. Then, when you play it again it might move back to the SSD. This could be the cause if you have a hybrid hard drive.
 
I don't have a Hybrid Hard-Drive. It's just standard HHD at 7200 RPM. This issue started happening around 2 months ago when I noticed after not playing FF14 that zones and instances were taking minutes to load for the first time. I then tested with other games to find it was the same: first load took much longer than subsequent loads and once the game was loaded, everything was smooth when running.
