At the moment I have a GTX 980 and an AMD FX-8350 CPU. I've been starting to get into more intense games, and I'm thinking about VR. So my question is, do you think it would be worth adding a GTX 1060 and replacing my AMD CPU with an i5 4690k?
no way to use both gpu's. games don't support it yet except for Ashes of Singularity.
moving to a 1060 is not an upgrade at all so it's not worth doing unless you go to at least a 1070. the move to an i5 will show some improvement so that would be worth doing. would give a bit of life ot your 980 giving it a stronger cpu to work with

can u use the 1060 with the 980 for physics? (not sure exaclty what that means but ive heard it before )
Yes, but in many, if not all cases, it's not worth it. Usually your better card is better at handling physics than the older card. Plus many games don't even utilize Physx very much (borderlands 2 does it well I've heard but idk).
