Low FPS On Games

Hey everyone, When I try to play games I get extremely low FPS. I tried to move my GPU into the second PCI slot which is the one that is farthest away from the CPU to get more airflow inside the case. I also upgraded my CPU cooler (Cooler Master Hyper 212 EVO) to make my CPU cooler because with the stock one that I was using before I got high temps when playing certain games. Then my motherboard could not detect my graphics card because nothing showed up on my monitor so I moved back into its old slot. My computer booted up and my motherboard detected because i got the bios screen and Windows Logo on my monitor my GPU until I tried to play a game and I noticed that I got extremely low FPS. I used to get 100 to 120 FPS on this game on the Maximum settings but now I only get 20 - 30 and and makes the game almost unplayable. I noticed that when I run the game my GPU is at 50% usage and my CPU is only at 80-90%. Normaly my GPU is 100% and my CPU is at 90-100% I have tried updating and downgrading the drivers for my GPU. I have even tried re-flashing the bios and re-installing my motherboard drivers even though they are all up to date. I also updated my computer using Windows Update. Also my Core clock and Memory clock is stuck at the default speeds and same with the voltage levels.

CPU: INTEL CORE i5 4690K 3.5 GHz
GPU: MSI Radeon R9 280 Gaming 3G
Motherboard: As rock Fatal1ty H97 Peformance.
PSU: Corsair CX500M
RAM: G.Skill 2x 4 GB 1600 MHz
OS.: Windows 8.1 64 Bit

I'd suggest posting what motherboard you have so we can understand the PCIE slot capabilities.

Heat issues can cause this, also you have a bit of a poor quality power supply for a gaming system, you may have a power issue.

My computer used to run games the way they should until I made those modifications to my computer.

Update: The clock speed on my GPU stopped running at the maximum frequency and the GPU voltage stopped running at the max until I rebooted my computer because it froze

Update: After I very recently updated my drivers to the latest version 16.3 I noticed when I'm not playing a game My GPU usage is at 4% max. Also according to MSI Afterburner and GPU-Z my Core Clock is at 300 MHz out of 972 MHz and my Memory Clock is 150 MHz out of 1250 MHz and finally my voltage is at 0.950V. When I play a game my Gpu usage goes up to 92% and my Core clock and Memory Clock is at there maximum frequency. The Temperature of my GPU is 37 degrees Celsius Also my voltage is at 1.250V. I will continue to update this post so keep checking back here for more information. Also feel to ask me what my other hardware is if you guys need it in order to help me out.
