Low FPS Until Reboot

My PC is pretty decent, but every time I power up my rig, I get low FPS in all games until I reboot the system, then it works just fine. So, I have to power on and then immediately restart the system every day. Not a big deal, but it's annoying. I have no idea what the reason is and was hoping some of you guys might know.

In case it helps, here's my specs:

MSI Z97 G45 Gaming
i5-4690 @ 3.50Ghz
16Gb G.Skill Ripjaws DDR3 1600
2 Asus STRIX GTX980 in SLI
Samsung 250Gb SSD for OS and games, 1Tb mechanical for storage
Windows 10 Home
 
Its important to understand what exactly is hindering your system, right when i t lags.
If we assume that each first start is lagging you should check then what causes it -
- It could be windows searching for updates
- Antivirus scanning
- Software updating
Since its every time you power up your rig, it probably is some of those.
Altho your PC shouldn't be hindered by any of them, since you've an ssd, yet your CPU might be overloaded if the game you play at this time stresses it with some of the before mentioned actions.
 
I monitored the CPU using Task Manager on a fresh start up and it seemed normal. Loaded up Hearthstone (which is not at all demanding) and had very bad FPS. Restarted the PC, launched HS and watched TM to see if anything changed. It looked the same as before, but this time the FPS were fine. I am at a loss here...
 
Ok, I've tried a few things.
Ran CCcleaner to, well, clean things up.
Ran Malwarebytes. Nothing found.
Ran Kaspersky. Nothing found.
Made sure my Nvidia driver was up to date. It was.
Made sure DirectX was up to date. It was.
Reviewed what is running at Start Up. Nothing that shouldn't be.

Nothing (apart from what should be) is running at Start Up according to Task Manager. CPU isn't taxed, and neither are the GPUs. I can find no difference between a fresh Start Up Vs a Reboot. I am thoroughly stumped.
 
Update:

I think I found the problem. In case anyone else is having this trouble, what fixed it for me was having G-Sync only for Full Screen Mode, NOT Full Screen and Windowed Mode. Seems to have fixed it for me.
 

Instead of auto select should be NVIDIA high performance processor.

I think I have fixed this issue with my system at least.

I noticed in nvidia control panel that under displays, one of my two monitors was selected as the primary display, but the little green box that said "focus display", was set to my OTHER screen. That was the problem. In a SLI + multimonitor setup, SLI will render full force to ONE monitor, the one marked as Primary AND FOCUS display. Make sure your setup is like that if you run SLI + multimonitor. I now dont have gsync lag in full screen windowed mode anymore.
 
Mikarri did you fix this problem?
I have something similar, but mine is a bit more complicated then that.
I get a high FPS in games sometimes when I turn on computer, but sometimes it's really bad so I have to restart it and try again, and in my case restart not always solves the problem. For example I've restarted my computer 5 times of which only 2 boot up's the games were running fine. Other times it was rubbish and running poor fps. Does somebody have a clue what might be wrong?

New Power Supply unit
Fresh Windows installation
