Hello, do having low storage on my second HDD effects performance or loading time?

Yes, write performance will be slower than empty because your data would be writing to the slower inner tracks of the disk. Read speed is also slower the more inside the platter you go. Load times won’t be affected since the data is already on the drive wherever it is physically located.
