Lower FPS than usual?

Hello,

I recently built my computer, and I waited about a week before putting in an SSD so I could boot windows faster. Prior to doing so, I was using two hard drives so I could transfer the old documents I wanted and use them on my new computer. Currently I have an SSD with windows and an HDD with the rest of my documents.

Here is where the problem starts to begin...

Before I put my SSD into the computer, I was able to run games (Lets just take Minecraft, for instance, since it is easy to turn on and has a built in FPS counter) at around 500 fps, and sometimes upwards of 900 fps. However, yesterday I put in my SSD, installed windows again (since the HDD that I used to put documents on did not have windows installed) and set it up. For some reason now though, with the exact same settings, I can only run games at around 60-100 fps. This is really bothering me because I know that my computer is capable of more, and when i get lag spikes down to 30 fps, its very noticeable and annoying.

I assume it has something to do with the SSD, since my gpu and cpu seem to be running properly. I did do a few things so that the Program files and AppData on the SSD would be directed to my hard drive, to save room, but other than that my computer is the same.

Also, I did check, and yes all of the drivers for the parts on my computer are installed.

I guess I should also include what parts I'm using so:
CPU: Intel Core i5-4670 3.4GHz Quad-Core (with stock cooler)
Motherboard: Gigabyte GA-H87M-HD3 Micro ATX LGA1150
Memory: G.Skill Ares Series 8GB (2 x 4GB) DDR3-1600
Storage: Samsung 840 EVO 120GB 2.5" SSD
Western Digital Caviar Blue 1TB 3.5" 7200RPM
Video Card: Asus GeForce GTX 970 4GB STRIX
Power Supply: Corsair 430W ATX12V

I hope someone can help me figure this out, it is really bothering me...
Thanks in advance

If you just installed Windows again, did you perhaps forget to install the needed drivers for the graphics-card, the drivers for your motherboard or CPU or anything else that your computer needs to run an it´s normal speed?

Did you enable any startup program while installing that you did not use before? e.g. when you had indexing in Windows disabled before it may now slow down.

Yes application data and documents is where lots of ur mods or games stuff gets stored so that might be the cause.
If U want good response form a WD drive u should get caviar black and never a blue.

ALSO i see that ur ram is running at 1600 mhz, You wil wanna check how much virtual ram u are using, becuase You will want ur data NOT to be cached but to run as much as possible on Your RAM.

So try first to set ur virtual ram as low as possible and if i am correct You would get much faster data transfers all over Your rig.
