Sort of, depending on the model of the motherboard, the top M.2 slot would most likely have a direct link to the CPU while the other would have to go through a chipset then to the CPU. This isn't a problem in the long run but does have a teeny bit more latency. Also if you're filling up every PCIe slot on your board then sometimes the bottom slot is deactivated since the CPU has a limited amount of data lanes.

tl;dr, if the top is available, always use the top.
