So the issue is that I have a Kingston Digital 240GB Sata 3 SSD boot drive and am upgrading to a
Samsung 960 EVO Series - 500GB NVMe on a Gigabyte GA-Z97X-GAMING 5 mother board. But if I plug the M.2 drive int the Board. No bootable drives show up. If I took out the M.2 drive the computer would work perfect.

So I'm wondering if this is a motherboard issue or a dead drive issue. The Motherboard has died since then, so I'm building a new PC with the M.2 drive, but the return date from where i purchased the drive runs out before the last of my parts arrive. So I want to make sure that it can't be the M.2 drive.

Solution
If your SATA boot drive was connected to SATA 4 or SATA 5 port, that's absolutely normal - installing M.2 drive disables those ports on that motherboard, so BIOS no longer can see any drives in those ports.
