You need a way more powerful magnet than what can be found in a screwdriver to mess up a component. Still i wouldn't go poking my motherboard with one. Just keep the thing away from the components and there shouldn't be any issues.

Solution
HDDs are usually the only magnetically sensitive component in a PC that may require special precautions.

The HDD's top and bottom cover are probably the only two places where you should avoid external magnets since the platters are just on the other side of those sometimes very thin covers. HDD side walls are fine since screwdriver magnets are nowhere near powerful enough to go through the many millimeters worth of steel in-between.
