I just got a new M.2 SSD to replace my 250GB SSD that just had windows and a few programs, and my 1TB HDD that had personal files. After installing the new m.2 and allocating it in disk management my HDD is nowhere to be found. It doesn't show in disk management at all and there is no way it could've been damaged or unplugged in the process.

What specific motherboard?
Often, when using an M.2 drive, one or more of the SATA ports are disabled.

The fix may be as easy as moving the SATA data cable to a different port on the motherboard.

But, knowing the motherboard will tell the tale.
