Mobo Ethernet broken after installing GTX 1080 + Other issues

After swapping my MSI R9 390 for my ASUS GTX 1080 A8G, I've noticed that no matter what I do, my ethernet on my Asus z97 pro gamer keeps showing the yellow triangle.
Furthermore every time I try to shut down the system the 'shutting down' loading circle sometimes just freezes and the computer refuses to shut down unless I hold the power button.
Should I just repair/reinstall windows or are these issues fixable?
 
Solution
Another step would be to clear the CMOS to try and get the ethernet and GPU on different interrupts. How to do that is particular to your mobo.

Your manual says that it has two x16 slots but single card should go in first one for better performance. If trying to clear CMOS doesn't work can try the PCIe_2 slot just for giggles.
