Should I prefer Molex/psu connection over using motherboard to power my case fans ? is there any difference ? and I know motherboard connection allow me to see and change the RPM of the fan but does it have any negative effect on motherboard ?

No negative effect on MB unless you overload fan connectors. Connecting to MB is preferable because fan speed can be regulated as opposed to direct connection to PSU by Molex. Depends mostly on MB but 2 -3 120mm fans on one chassis connector is more than safe. It's still better to connect case fans to as many MB connectors as possible taking care of fan placement in accordance to which temperature sensors they take speed adjustment from.
Front fans would mostly be regulated by chipset temperature sensor and rear ones by VRM temperature sensor.
