More usb connecters on case than on mobo

My friend is building a computer, and his motherboard has 1 3.0 and 2 2.0 ports and the case has 2 usb 3.0's at the front as is, so are some of the ports not going to work? or...? I am very confused.

Two 3.0 ports, or two 3.0 cables?
If there are two ports they are both on a single cable, so they will both go to the same 3.0 header.
