"This 2-pin header is for the system power LED. Connect the chassis power LED cable to this header. The system power LED lights up when you turn on the system power, and blinks when the system is in sleep mode. "

So I would expect that the "blink" is not an error if the blink occurs when you put the system to sleep.

And the computer is running Windows 8.1 - correct?

Just as an immediate, added thought with all of those drives and partitions it may take Windows some time to complete its' shutdown/go to sleep housekeeping.

Which may take longer due to all of those drives and partitions. And most apparently being very, very full if the numbers are to be trusted.

I do not see the LED flash as a problem in itself.

However, the storage space as resported (again if accurate) may be a problem waiting to happen.

And verify that your PSU has sufficient wattage to support the entire build.
