As long as the motherboard has a pci-express slot and the video card is pci-express, incompatibility is rare, even if they use different versions of the pci express standard. Since you're apparently coming from a pre-built with a micro atx board, it's more important to check whether the video card is too long for the case, and if the power supply can support it.
