I currently have LED Fans on my case that are plugged in with a 4 pin connector to the PSU since that is how they shipped, I however do not like the lights being on at night when I try to sleep, but like to have my PC on overnight as I leave it to complete tasks overnight.

I am curious If i get a 4 pin to 3 pin converter and plug the fan into the mobo, which will allow me to control the fan's speed, does that also allow me to tell the mobo to kill power to the fan overnight so the LED goes off?

No, or in my experience no. Fans with LEDs do not have a separate circuit for the LEDs. My best as the Navy does: use red (fan) LEDs: they allow you to sleep, or to see without impacting your night vision. Other spectra of light interfere with night vision.
