Motherboard & GPU I/O Ports Not Properly Aligned?

So I just finished building my new system and everything is working well, however I've noticed that firstly, the motherboard I/O ports aren't lining up properly with the back plate and the GPU I/O ports seem a bit too high compared to their slot, I know it's hard to explain so I've attached photos, any help is appreciated!

It's worth mentioning that my brother also has the same issue on his PC.

That's normal. No problems, working as intended.

Both look fine. They aren't necessarily supposed to be centrally aligned.
