Motherboard not aligning with standoffs on my case

It's hard to say from just one of the holes, but that looks fine.
It will likely move to place when you start screwing it in.

If that and the other holes are close enough to the right spot that you can make the screw fit, it should be alright.
After putting in all the screws, see if there's any unnatural strain to the motherboard. Maybe send a pic of that.
You're probably fine.

There is some space in the motherboard for the screws, it won't short out or anything even if the screws aren't perfectly in there. As long as the motherboard stays in place and isn't actually bending, it's fine.

Solution
Occasionally, you need to move a standoff in the case to match up to the corresponding holes in the motherboard. Also, the IO backplate sometimes prevents the motherboard from aligning with the standoffs. You have to push the motherboard against it to get them to line up.
