Motherboard not recognizing HDD unless in Sata 7 and 8 which are 6 gbs although Bios is not recognizing 7 and 8.

I am finishing up a computer build right now and trying to install Windows 10. At the install point where I am asked to choose a hard drive my drive is not showing up. The HDD light on the case only lights up when the sata is plugged into sata 7 and 8 although the bios does not recognize these 2 sata ports, only 1-6 which all say not connected. When i move the sata cord to one of the first 6 nothing happens. No HDD indicator on the case and still says not connected in the BIOS. Please help me solve this problem.

Unfortunately, @EA, it does look like it might be the HDD's fault. :( I'd suggest you try it on another, working computer and see how it will get recognized there. You should also try using a different HDD with the new mobo and see how and if it will get detected. The drivers that you need are in the Drivers Pack CD that came with the motherboard, most probably. If it's not there, then use the mobo manufacturer's website and find all the needed SATA controller & Chipset drivers there in order for BIOS to be able to detect the SATA devices.

Give that hard drive a try in another system and let me know how it goes.

According to your motherboard's specs those two SATA ports are on a separate SATA controller. I believe you should be able to resolve the issue once you install the SATA controller drivers from the motherboard's official website. You should be able to find your model there and see all the latest drivers & tools that are compatible with your OS version.
This should make your HDD recognized through those two ports without any issues. If it still doesn't work, try resetting BIOS and getting the settings back to factory defaults. It might also help.

Ok first off let me say thanks for all your help. As I see you are a WD rep I would like to say you have great hard drives and I have your brand in both my Personal PC and this one I am building for my brother. On that note this is only my 2nd pc build. I ran into no problems on my first build (YIPEEE). I am still a noob at this. I went to MSI's website and found the drivers for my motherboard. I found 3 driver for onboard sata but have no clue what to chose. Could you help specify what driver I will need. I'm sorry for the late reply but I was on a vacation. I hope you already figured out which SATA controller drivers you need to download.
Moreover, I'm glad to see you are happy and pleased with the performance of your WD hard drives! Make sure you always backup your data, though! This is the surest way to avoid any potential data loss, regardless of the brand. :)

As for the motherboard's chipset & SATA controller drivers, always choose the newest ones. You can see their release date listed in the description of each and every driver/utility. Keep in mind that according to your Mobo's specs you have two separate SATA controllers on it, so make sure you have the latest AMD & ASMEDIA SATA drivers installed. If you have any issues finding the drivers, check the chipset manufacturers' official websites, instead of your mobo's one.

Ok, sad to say I still have a non functioning PC. I ended up purchasing a new motherboard assuming it was the SATAcontroller on the old one. Here is the new motherboard. http://www.asus.com/us/Motherboards/M5A78LMUSB3/overview/.
After installing the new motherboard It still will not pick up my HDD in the bios or when trying to install windows to an HDD. Since I can now assume it is not the motherboard what should my next step be. I am not sure what drivers I would need for the motherboard to read the HDD either. In not even sure if it is the drivers at this point I am starting to think it's a dead HDD.
Any answer is extremely appreciated as I am about at my whits end with this PC. I am hoping it's just me being dumb and overlooking something as this is only my 2nd build and I am 14.
