Motherboard screws not aligning

I am at the stage of putting the PC together where I put the motherboard, with the cpu cooler installed, into the case. The case is an S340 and has pre-installed stand-offs. The motherboard is aligned with the I/O shield I installed and the central pre-installed screw from the case fits into the motherboard. The only problem is that the screw holes towards the side of the motherboard with the output options, are not aligning with the holes on the motherboard. Everything else seems fine and I'm starting to think there might be a problem with the motherboard itself?

The I/O shield is locked into place but the screw holes for the motherboard and case won't align.
 
Can you post a picture to show us what you mean?

It would be very unlikely for a quality case to not align with motherboard holes, but not impossible. QC may have missed one that was formed/pressed incorrectly, but I wouldn't necessarily jump to that conclusion.

It is almost impossible for motherboard holes to be in the wrong place though, considering how they're made (there wouldn't be space for the holes to be anywhere other than where they should be considering the intricate circuitry on the board - that would be caught in QC, for sure).
 
There are probably more screws for the stand-offs on the case, check over the system, and move them as needed. If it's not aligned just a tiny bit then you just don't have the motherboard quite lined up in the case or there was a defect in manufacturing. If they are not lined up and look like they are just in a totally different spot for the motherboard you have, you will very likely be able to just move them to a different location. It's like sticking pins in the Battleship game.

I have had a few times when putting a system together I have to move the stand-offs, they are not locked in place.
 
you have to apply some pressure on the motherboard to get it over the screw holes on that side. Push down toward the I/O shield, and it should move enough to get the screws fitted. Fit that side first.
