Hello! I am looking to buy the Fractal Design R5 for my pc case. Will the Gigabyte 970a-d3 motherboard fit this case? I am looking to change the case from an old Apevia case to this new one.

Yes it'll fit. The R5 supports regular ATX boards, such as that one you listed.
