msi gaming 5 connecting fans

My mobo is the MSI z97 gaming 5 and case is NZXT H440 dont want to use the fan hub on back of case and was looking at plugging the fans direct into the mobo but fans are 3 pin and the fan connectors on mobo are 4 pin if i connect the fans to the mobo will it still control the pwm or will they still just run at 100% with them being 3 pin like they do on the fan hub or will the mobo control the pwm just like it does with 4 pin fans. As far as i know it will run at 100% all the time, i would suggest using the fan hub and just connecting it its way easier. I also have the H440 and have connected mine to my fan hub its easy and doesn't take alot of space.

I have the fans on my case and i can choose High or low. Thats working also good.
