MSI H110I PRO mini ITX motherboard can't detect GTX 1060? HELP!

Here's my build:
CPU: i3 6100
Motherboard: MSI H110I PRO mini ITX
GPU: Palit GTX 1060 Dual Fan
RAM: HyperX 2X4 DDR4 2133 mhz
PSU: Seasonic-S12-II-Bronze-520W-Silent-Power-Supply
Storage: 1X 120gb SSD and 1X 1TB HDD

Everything works fine when I plug the HDMI from the motherboard to the monitor, however it seems like the GPU cannot be detected. Either from the device manager (which only shows the integrated graphics) and when I try to plug the HDMI from the gpu to the monitor it displays nothing (even though the hardware seems to be operational). Any help will be appreciated (I'm new to PC building).

Yeah this is tough, you've done a great job troubleshooting from what it sounds like.

I'd say that if a different graphics card (maybe from a friend?) works on the system, it's time to return that GTX 1060.

Defects are rare, but they exist.
I got my GTX 1060 a few days ago, here's what I recommend.

1). Launch Nvidia Geforce Experience, and click "update drivers". This is the most common problem, so try this first. Once the system reboots, you should be running normally.

2). Check and make sure the 6 pin power cable from the PSU to the graphics card is connected properly. A bad cable could be changed for instance to fix an issue.

This should fix your problem, but if it doesn't let me know. Good luck.

I double checked the 6 pin connectors were plugged in (fans spins too) but still no sign of it, do I have a defective card? again thanks. (Note: currently using HDMI port from motherboard to monitor, as the monitor will not display HDMI from gpu).
 
Try re-seating the card into the PCIE slot, making sure all the gold teeth are covered by the plastic connector.

Maybe blow into the slot nintendo 64 style too.

Then boot into safe-mode and try installing drivers through that.

If not, maybe disabling the integrated graphics through device manager might kickstart something, but this is a little risky.

So, I re-seated the graphics card and used compressed air to blow onto the PCIE slot (also resat the RAM sticks, as I've read about this topic elsewhere in the forums), then I set in the BIOS to boot from PEG primarily, and used safe mode to try to install the drivers (this only lead to an error message saying something along the lines of software cannot run in safe mode). I also disabled the IGPU but that did not make the GTX 1060 display to the monitor through HDMI (I wonder if it would display something from a VGA port, I'll have to get one to try it). There are a lot of factors that might cause this problem however i.e PSU being a defect, this sucks man but'll stick to it. Any other advice would be appreciated.

They probably just haven't updated it to include the 10XX series cards. There isn't any real reason the 1060 shouldn't work with a H110 chipset. OP, if you're concerned you could shoot MSI an email and ask.
 
So, I sent back the 1060 to the shop to have it tested on their rig, turns out it was a faulty GPU and results were the same as mine (no output through HDMI). A replacement is due soon. Thanks for helping me out guys, apprieciate it.
