MSI Z97 Gaming 9 AC Not picking up GTX 560 Card

Just upgraded my PC to a Z97 Gaming 9 AC Board along with a i7 4790k and a Corsair 750RM Power supply + Coolermaster Stryker Case. I completed the build up last night and when I switched it on, it would not actually pick up my GTX 560 card at all, and when I went to the BIOS and checked the plugged in feature, it shows the PCIe slot is empty, but my GPU is plugged in, also tried all the PCIe slots, and there is nothing in Device Manager, just the Intel HD 4600.

What I Tried:
Set it to PEG, still nothing
Updated the BIOS to latest version
Tried the GPU in diff PC and it worked.
Tried a diff power supply in my new PC and still same thing, not picking it up.

So I don't know what to do anymore, also did a fresh install of windows 8.1.

Any help would be appreciated :) thanks.
 




No Bent Pins have been found, also pc works perfectly on integrated graphics.
 
I hate to say this, but try reassembling your old machine, or at least benchtop it, and seeing if the GPU still works. It could have coincidentally broken when you transferred it. I have been seeing more issues with GTX500 series cards of late here on Tom's.

Beyond that, occasionally you will find odd incompatibilities. I remember once building an entire system that should have worked on paper, but it was so unstable that I ended up selling most of the parts off. These parts had zero issues operating in other systems.
 


GPU is indeed working, tested it in another system and it posts 100%.
