My CPU cooler won't start when starting the PC

I have a newly bought motherboard (MSI 990FXA-GD65 slotted with a Phenom XII 555 Black Edition CPU) and the cooler is a CoolIT Vantage water cooler with a fancy LCD display, its own "smart fan" system (so I disable the one in the BIOS so they won't interfere with each other) and a 4-pin connector which fits perfectly with the 4-pin on the motherboard...

But, the cooler won't start when booting or rebooting the PC - the only way to make it start is by unplugging and plugging it back in again - while the PC is running... Not a very healthy solution but it works - the radiator fan immediately starts running followed by the LCD display powering up showing the CoolIT logo... But the next time I reboot or shut down/boot normally it is the same...

Any suggestions? I just tried to update the BIOS to the newest version, but no luck with the cooler.
 
make sure ya disable PWM control ONLY. Sounds like ya disabled the header.

There are two four-pin connections coming off the Vantage ALC pump assembly. A four-pin female connection supplies power to the CFF1 pump via the CPU fan header on the motherboard, so be sure to disable any PWM control in the BIOS. The four-pin male connection feeds power to the fan mounted on the radiator. This allows the Vantage control module to dynamically adjust the fan speed based on temperature.
