My external hard drive doesn't work with USB 3.0?

I have a Toshiba external hard drive and it seems to only work when I plug it into the USB 2.0 port and not 3.0. My mum has the same drive and it works fine with USB 3.0.

Although, I have taken my drive out of its enclosure numerous of times....this shouldn't affect anything right?

My guess is that one of the connections for usb 3 on the external enclosure isn't working causing it to only work in a usb 2 port. Is it possible to hook it up to the usb 3 port but non usb 3 cable (usb 2 cable)? That would really lock down the issue to the enclosure.
Well we need the system specs to make a real informed theory of whats is happening. Have you used other usb 3 devices on the usb 3 port with the same cable, can you use usb 2 devices in the usb 3 port? It could be the port, the cable, settings in the BIOS, driver issues (not installed, corrupt, incorrect driver settings). So see if you can get any usb device to work on the USB 3 port.

HP Compaq 8200 Elite SFF PC
Motherboard: Hewlett-Packard 1495
OS: Windows 7 Ultimate Edition (64-bit) Service Pack 1 (Build 7601)
Memory: 8GB
CPU: Intel(R) Core(TM) i5-2500 CPU @ 3.30GHz
Display AMD Radeon R7 250
SSD: Kingston 120GB C: 111.0GB | G: 465.8GB
HDD: Seagate 500GB

Those are the specs, I have used other devices on it and it works fine. I have tried two different cables with different USB 3.0 external hard drives, I have tried flash drives that also work fine...the port is ok.

Yes, but it only works with the usb 2.0 ports not 3.0

So the HDD works only on the USB 2.0 ports on two different machines? If this is the case, there is a possibility that there is something wrong with the device(rather than drivers).
You can try using a different USB cable. In case the issue persists, there may be something wrong with the enclosure(port). In case it is under warranty, you can contact the place where you got it from.

I tried a different cable and that didn't work, I tried a different hard drive with the enclosure and it didn't work either, so I'm guessing it could be the enclosure port.
