My USB 3.1 port works but none of my five 3.0 ports

As I am typing this on my phone. I have one 3.1 USB port that works. All four (2 on my MB and 2 on my front port of my case) of my 3.0 ports cannot connect my keyboard or mouse to these 3.0 ports. It was working fine yesterday and all of a sudden I booted the system back up and it doesn't want to recognize anything. I've put in an external hard drive in and a thumb stick drive and it isn't being recognized. However, when I put a USB to charge my phone or put my headphones in then they are read and are powered. When I shut the computer down and restart the keyboard and mouse will briefly light up when the ASUS logo pops up to go into the BIOS. I can use the keyboard and mouse while in the BIOS but It will turn back off when Windows is starting up. I'm not the most computer savvy so any advice would be helpful. Here are my custom specs:

Intel i5 6500
G skills 16GB DDR4
EVGA NEX650 gold
Samsung 850 EVO 250GB SSD
ASUS H170 Pro Gaming MB
Corsair 450d case
Windows 8.1 OS

EDIT:
Now the 3.1 port is not working so I can no longer use my mouse or keyboard with that port. I updated one of the drivers and it just stopped recognizing the port to either my keyboard or mouse. Still can charge my phone or power my headphones with the 3.1 port. I have no idea what to do now. Literally can't do anything Super sad time.
 
Solution
boot into the bios...under usb look for echi handoff and to turn the usb ports full on at power on. make sure both are on full to make the ports actrive before they go into windows. if they dont work....boot into safe mode and see if you can uninstrall all of the system drivers and see if windows will install the right ones at boot. if not try and roll back windows then reinstall the intel chipset drivers.
