Need help building a PC (Pre-build/Pre-buying hardware question)

So, my problem is where would the case wires go? I mean I really want to build a computer in the future, but I want all of my questions answered before I delve deeper. The case I'm looking at, which is perfect for me is the Thermaltake Level 10 GT Snow Edition which is just amazing for my desk and position of it in the house. Still where would the case wires go? Where do I hook them up, to the motherboard, hdd, fans? Also where on the motherboard would I hook it up, the motherboard I want is the MSI Z97S SLI Krait Edition. Please any solution to my problem will be appreciated.
