so first is the usb 3.0 port, my motherboard has 2 usb 3.0 headers on the motherboard, one is labeled usb3_7_8 and the other is labeled as usb 3_5_6 does it matter which one of these I use? and what is the difference between them? Also on my usb 2.0 headers, my case has 4 usb ports (its the phantom 820), and then it has 3 usb 2.0 cables but the thing is, on 2 of the cables it has 2 usb ports ran from the same cable and I have no clue what the 3rd one goes to, I can take some pictures of that if it would help, but any ideas what the third cable is used for because I have no more headers on my motherboard for it.

Solution
Just looked at a picture of your board.
Your right.
So the only thing i could suggest is something like this.
A female usb end to male dupont header.
connect it to the card reader header, and pass it through the case to a free usb port on the main back io plate of your motherboard to a usb port. you want the male dupont end though with the gold pins sticking out connect it to the female dupont header block of the card reader then plug it onto a usb port.

you should find the cable on ebay, and that would allow you to have your card reader working.

On a usb 2.0 header block you get two rows, of wires each one can accommodate wiring for two Usb ports. on the one header block.

The block should be colour coded.

White means a Usb 1.0 port.
Black is often used for usb 2.0 ports
Blue is used for Usb 3.0 ports.
Red are used for any 1394 type connector you may have on the front of your case.
Red, if you have one will go to the header block of the motherboard if you look closely with a torch it will labeld in white writing on the motherboard 1394 Firewire. And looks much the same as a usb port or header on your motherboard.
A 1394 Firewire is wired in a different order or colour code of wires.

The interface is not used very much so if you have one just simply forget about that one and connecting it to the motherboard, unless you have firewire devices you wish to connect to the computer.

Yea after looking a bit closer I noticed that this usb connector is used for the card reader attached to my case, but my motherboard only has 2 usb 2.0 headers which I have occupied currently with the 4 usb ports on my case. Is there any other way to wire up the media card reader? this is my first build and im not to sure about some things. I looked on my motherboard for a 1394 firewire but didn't see one, my motherboard is the asrock fatal1ty x99x killer.
