New build running slow, games unplayable

I made a new build (my second I have done) and it's running poorly. I swapped the ssd over from my last build and it used to take about 20 seconds to load everything, now about 2 minutes. All programs take much longer than they used to. I have advanced system care and it takes about 10 minutes, used to be 2. Task manager often won't work when I have problems with programs and when it does it often won't do the end task to shut something down.

My games are the worst part. Wolfenstein would average 40 fps, but drop to 10, Far cry 4 averages mid 20s and drops to single digits, etc. Most games on high but Far Cry 4 had to be put on low and 1080 to even run the game. All drivers for everything are updated by the way.

Zotac GTX 970 4GB Extreme Core Edition

2 Samsung EVO SSD
Seagate Barracuda HDD
Phanteks Entoo Evolv Mini ITX case with 3 Phanteks fans

Temps while running Far Cry 4 using HW Monitor
Mainboard 113 C
CPU 41 C
GPU 65 C
SSD and HDD 34 C

That 970 should be able to handle my games without a hitch, and if it was just games I would think it would just be the GPU, but as I said everything runs really slow. There are times I will click on a program and it takes so long I can't tell if it missed the mouse selection or not.

I really don't know how to trouble shoot much outside the basics. I can put these together but honestly don't know much about the fine tuning and delving deeper into what could be wrong. I don't have spare parts to swap out and do a process of elimination so any help would be appreciated.

The temps you posted are fine for the cpu, gpu and drives, but the MB at 113C is quite hot. Were they done at idle or under load? How were the temps meaured?

I see three storage drives: 2 Samsung Evos, and a Seagate HDD. Which did you load the OS onto?

My OS is on a 250 GB SSD. I was moved over from my last build and I updated the drivers for the new mobo and GPU.

I used HW monitor to measure the temps, I did this while playing through a intense fighting section of Far Cry 4. Although I just checked again while under light use and it is now up to 116. As I said I only know light trouble shooting so I don't know why the temp would be that high. I did cable management well, you can't even see any in through the window, and it seems to have good airflow and none of the other components have high templs.

 
The OS should be a fresh install, not a move and update.

That MB temp is superhigh. Mini ITX builds can be a challenge as there is less room for airflow. Try taking the case off and running the system and seeing what that temp does. You may need to Dremel in another hole into the case, and install a fan to vent some of this heat.

I had a problem with window 8.1. I tried to to a fresh install based on peoples advice, but when I tried it told me I did not have a valid disc, even though it's the one I used to install it in the first place. I was going to upgrade to windows 10 in a couple weeks when it comes out because I never liked 8.

I will open up the case and see what that does. The Phanteks case I have though isn't a traditional mini case, it's actually almost mid tower size and has a 200mm fan at the front, 140 on the CPU and 140 in the back.

Thanks for your suggestion, I'll remove the panels now and see what it does. Have a good night.

I am going to look into that, there are some slots for 2 140s on top

I downloaded another program, Speccy, and it's saying the motherboard is only 28 C. The temps on other components is pretty close in temp between HW monitor and Speccy, except the mobo which is off by 90 degress. That makes no sense.
