New build won't power down?

Specs

CPU: i5-9600k

Motherboard: Gigabyte Z390 Gaming X

RAM: 2 x 4GB DDR4 Corsair Vengeance LPX 3000MHz

Power supply: Corsair RM550x

GPU: MSI GTX 1060 6GB

SSD: Samsung 850 Evo 250GB

HDD: |Seggate barracuda 2TB 7200 rpm

CPU cooler: NZXT Kraken X52

Finally got around to upgrading my PC, finished building it this afternoon, POST was successful with no errors so didn't think I would have any issues (How very wrong I was).

When powering down the PC with the case button or the Windows button it does not properly shut down. All fans stay on, the pump stays on, GPU LEDs stay on, HDD case light still flashes, keyboard and mouse lights stay on however my monitor does turn off(go black, not detecting an input). Holding the case power button down (Force shutdown) does shut the system down fully though.

In addition to this, when the system is powered on and a USB device is plugged into any available port, it will not recognise it. However, if the device is plugged in when power is off and the system is started up it will recognise it and work fine.

I have tried updating the BIOS, looking for any strange BIOS settings, checking for any missing drivers and am currently doing a windows update. Is this a hardware or software issue, has anyone experienced anything like this before? I would seriously appreciate any advice as I'm pretty stumped at what is causing this issue. Other than the mentioned problems the system is running absolutely fine.

I think I know what is wrong. When a motherboard is changed or upgraded in a system, it is highly recommended to perform a clean install of the OS. This is due to conflicts between the old and new system (driver, registry, configuration, etc.). Therefore, my recommendation is to perform a clean install of Windows.

Everything but the HDD, SSD and GPU which I used from my old build and no clean install.

Everything works fine when booted in safe mode.

Thanks so much for your response, think I'm just going to do a complete wipe of my system, there isn't much on it other than games RN. I'll let you know how it goes.

IT WORKED! Thanks so much for your advice, appart from a few missing drivers everything is working fine, powers down with the button and windows button and all USBs work.
