That's it.

Remove the old motherboard and I/O plate.
Install the new I/O plate.
Align the new motherboard to the new I/O plate and motherboard risers.
Secure the new motherboard to the risers.
Reattach all other components/drives
Depending on your old motherboard, re-install Windows.

the ATX motherboards need 9 screws and stand-offs.

in your case you will find the screw holes mentioned with M/A or A this means this hole is for mATX or ATX

i mean but 3 stand-offs in the holes A and simply put your board in the case and screw the all 9 holes in your motherboard.
