New SSD boot issues

I'll try and be as detailed as I can here.

I just bought a Samsung 840 EVO SSD, plugged it into the 1st position sata port, booted into my optical drive and then installed windows 7 onto my SSD.

A few problems. Whenever I go into BIOS and look at boot priority, only my old HDD and optical drive are visible, UNLESS I go into the drive manager (where both the HDD and SSD are present) and change 1st drive from the HDD to the SSD which then puts the HDD in drive 2 position. Going back into boot priority, the SSD is available however the HDD is not. After setting the SSD as priority, I boot the computer which leads to a screen prompting:

Select an operating system to load into:
It then gives me the option between 2 Windows 7 options. When I select one of them, it boots to my HDD, when I boot the other it boots from my SSD.

Booting into my HDD is normal and same as usual

However Booting into the SSD gives me a clean version of windows without any of my files and preferences visible on it (Which was expected). However, I am unable to do much of anything. My wireless USB adapter is not detected and I am unable to access internet. Also, when look at device manager, my graphics card is not detected even when prompting to search for change in hardware.

So basically 2 things: How do I get it to stop prompting me to choose between Windows 7 HDD and Windows 7 SSD boot, and

How am I able to get it to detect devices and hardware once booted to SSD?

Sorry for the long write up but I wanted to be thorough and as descriptive as possible.

the CMOS is a battery on the motherboard that when removed for say 30 seconds, and re seated will automatically restore the BIOS to default settings. If you know how to access the BIOS, reset it FROM the BIOS itself (usually hitting f2 on startup to access BIOS). If you cant you can physically remove that CMOS battery to get the same results (but its more work getting into the case, and popping that battery out can be a hassle).
