Is there a big difference between these two if I use them as a case fan, Which one is better?

For case fans neither is optimal, Be Quiet!'s Silent Wings 3 is the best in that regard, good airflow and dead silent.

I already have the NF-12 so is it worth it to return it and buy the Af120 or the beQuiet one?

Slinet Wings is 140mm. My case only supports 120mm

Sorry I meant the SP120. Would the SP120 cool my components better than the NF-F12?

No, but it's better value. The NF-F12s are perfectly fine, just a bit pricy. Remember to PWM control them down to about 40%.
