I need a decent CPU cooler for an ITX build running an i7-4790 in a Rosewill Legacy U2-S case. Would the Noctua L9i be a good choice even though it's only rated for 65W?

yep, motherboards are usually very sturdy and as long as there aren't clearance issues (which is why people buy low profile coolers), your current cooler should work just fine on that motherboard.
Any board is supposed to hold any cooler except if the board comes from a crap company who cheaps out on everything (not the case of ASRock, Asus, Gigabyte or MSI).
