Not sure about which SATA connectors to use on new motherboard

I've got a 250GB SSD for my OS (Samsung EVO) and a 2TB SSHD (Seagate Firecuda). After reading the mobo manual (ASRock Z370 Extreme4) I'm still not sure which connectors to use.. It states the following picture:

I think I'm currently using SATA3_A1 & SATA3_0 (or SATA3_A2 & SATA3_1, not currently at home) and the SSHD is being shown up as a removable device. I know there is possibly this: https://support.microsoft.com/en-us/help/3083627/internal-sata-drives-show-up-as-removeable-media to fix that, but I'd rather switch connectors if that fixes the problem too.

Use ports SATA3_2 and SATA3_3. They do not interfere with anything.
If you don't use any M.2 ports, then you can use also SATA3_0, SATA3_1 and SATA3_4, SATA3_5.

Ports SATA3_A1, SATA3_A2 are on Asrock sata controller. Using them sometimes can be tricky.

Assuming you are only using those two devices and no M.2 drive, just use SATA3_A1 and SATA3_A2. Neither look like they interfere with anything else. I did a quick read of your mobo's manual; while it does suggest using SATA3_0 for the boot drive, it doesn't explain why. From what I could read it looks like all 8 ports are identical.

I'll try this, will set this as the solution if it works. Also, a small secondary question: If I put my GPU in the 1st slot the way the SATA connectors are stacked are kind of in the way. I can't get the slot to *click*. It's connected enough to boot and everything, but the fact that the GPU isn't totally connected to the slot makes me worry for the future (with gravity and all). I tried fixing it by putting it in the 2nd slot, but even though it's a x16 slot it still runs the single card in x8 mode.. Would you say it's safe to file down the SATA3_A1 and SATA3_0 connectors (and leave them unused) a bit so the card fits in the slot?

Alright, it's just the fact that the card doesn't go in deep enough to make the slot ..holder? click.

Not sure if the GPU could get damaged by the fact that it may be hanging? Not sure since it's still screwed shut at 1 side (it's a GTX 980, got plans to buy a 2080, hoping it's not much bigger since then it probably wouldn't fit at all). Getting the cables in is not a problem. Guess I'll just put it in slot 1 and hope gravity won't damage it

You just have to press graphics card a bit harder into slot for it to click.
Or is motherboard bending too much? Did you by any chance forget to put standoff - right next to M.2 connector ?
That may cause motherboard bending and graphics card not clicking into the slot.

The case came with 11 standoffs, but I only used 10, these are the current ones I'm using:

Any I'm missing? Maybe just being to delicate with the GPU.. Either way this card is 4.09cm, 2080 is gonna be 5cm, so very worried about it fitting :/

EDIT: Just read that a standard ATX should only use 9 standoffs, should I take out the nr 5?

Well, guess I'm changing mobo to ensure my future 2080 will fit (Asus STRIX Z370-F Gaming). Accepting your initial answer as the solution.
