So i am new to pc building, with some background knowledge. If you are to buy a pc case knowing what parts you want such as psu and motherboard, etc how does one install ports like usb, audio, etc? And is it safe to go by size in compatibility for example if a case says micro atx and a motherboard says micro atx as well they should work right?

To continue off of the previous answer, there are a few things to look at:
- Power Supply Size
- Form Factor
- GPU Length/Width

If you find a Mid-Tower ATX case that's compatible with full-ATX and mATX motherboards, then those should fit. But keep in mind that the motherboard isn't the only thing that needs to fit well inside the case. Look over your parts to see if the power supply isn't too wide that it won't fit, or the gpu is too wide that it hits the side panel. Also regarding the connections, if your case has a front panel the connectors should be installed already. Just look at your motherboard's manual to see which connections go where, and you should have yourself a working front panel!
